Most modding is done by editing INI files (text) or graphical models in MilkShape. Names and xml resources are stored in resource DLLs.

I find the constant activating/deactivating cycle with Fl Explorer a bit annoying although it can create a basic system quickly.
Another program I’ve been using recently is Freelancer mod studio it might be what you’re after see linkhttp://the-starport.net/freelancer/forum/viewtopic.php?topic_id=2174
I use Notepad++ for ini editing as FMS reformats the ini but the 3 D visual display of the system is excellent and edits to the ini can be viewed by simply reloading it.

For DLL editing Freelancer Developer is currently probably the best tool as it’s a lot more user friendly than FL ids.
For commodity balancing FL Companion is excellent and recently updated.

the tool to edit every refered file: models, skins, sound archives, image archives, in general: any kind of file that has an ending unknown to most of the computers (without editing the endings list ofc) except for *.sur -
