Modding current reputation

I spent a really long time building reputation with the Liberty Rogues and Junkers throughout the early game… However, once the business with the Lane Hackers is completed and you move onto Leeds the game resets all or most of your current reputation… I was fine with being instantly hostile with the Liberty police, navy, etc… but the game reset my reputation with the liberty rogues as well… is there any way I can modify my current character to adjust my reputation with the Liberty Rogues so they’re green with me again?
Any help is appreciated,

The Rogues probably hate you because of all of the missions that you flew against them. Or, if you already bought a new ship in Bretonia, then they could hate you because the Bounty Hunters suddenly started liking you again.
Whatever the reason, it will be easy to become friendly with the Rogues again while Liberty hates you, but what is the point? You are in Bretonia now, and you are not going back to Liberty any time soon.
The Molly’s, on the other hand, have great prices on gold, if you make friends with them…
And, yes, there are ways to “fix” your reputation, but that takes some of the fun out of the game. If you ask again I will tell you… otherwise, just enjoy the game!
Tip: The reputation system is designed to keep somebody mad at you most of the time. You can change the balance, but it takes some experience and care to stay neutral with everybody. Mostly, just assume that somebody is going to hate you.
That is what those thrusters and big guns are for.
Tip: Now that you are in Bretonia, you will begin to find better ships and equipment. That will help you as well. As you get farther away from Manhattan, the environment becomes tougher, and so do the available shields, weapons, and other equipment.
Last Tip: Criminals often have (and sell) better weapons than the cops… just like in real life!

The rogues don’t hate me… they’ve become completely neutral… It’s just frustrating because I spent a good three days of just killing Xenos so that both the criminal element and police element all liked me and would let me be when I decided to do trade runs… It kinda makes me feel as though I’ve wasted all that time getting them to like me and now suddenly it’s as though they’ve forgotten all the good times we’ve had
And if I at some point I decide to go back to liberty(provided I find a way to do it, I’m sure there is a way…) I’d like to have a way to set the reputation back to green… I’m really not all that interested in the “fun” factor of the game, I’ve played though most of the main story before anyway so I’m really not spoiling anything by making the Rogues allies again… I’d just like to play Freelancer at my own pace and not have to worry about reputation getting reset every time I reach a new point in the main quest (when it does I can just fix it)…
I’ll probably not play Freelancer much longer anyway (I have a gaming cycle that I go through on a regular basis… who knows how long my interest in Freelancer will last before I move on to the next one in the circle…). I’d like to have as little road blocks as possible, so if there’s a way, let me know please… I’m pretty good at regulating how often and how seriously I cheat/mod…
I don’t want to have to use trainers or hacks though… I’d prefer to do it through modding if possible, thanks.

In Freelancer, all mods could be considered hacks. Nevertheless, you have several choices:
adoxa gave you the way to mod the way that a mission affects rep. And Console is a terrific tool for those who have played Freelancer a thousand times and just want to speed things up, as well as for modders doing development work.
If you like Console, then also take a look at FLHack, which has several more options to speed up repetitive tasks.
Another solution is to mod your saved game file. Or is that “hack” your saved game file? :S Either way, there are two popular editors to help:
Easiest way to directly adjust your rep (but not 100% mod-friendly): IonCross Character Editor.
More precise (also more cryptic): Simple Save Editor
Note that all of these options assume that you are playing Freelancer in Single Player mode (which the story line suggests). They are against the rules on most Multi-Player servers.

For saved games, there’s also my CreateID/FlCodec pair. Use CreateID to create a database of nicknames, which FlCodec can then use to convert the hashes. There’s also a one-way conversion, using the actual names. For example:
Raw file: house = 0.60332, ku_p_grp ship_archetype = 2702011459 equip = 2962746376, HpShield01, 1 flcodec -n: house = 0.60332, ku_p_grp ; has extra spacing to put everything in columns ship_archetype = ge_fighter6 equip = shield01_mark10_hf, HpShield01, 1 flcodec -N: house = 0.60332 Friendly Kusari State Police (Police) ship_archetype = Eagle (V. H. F.) equip = Adv. Champion H. F. Shield (Graviton, Elite Class 10), HpShield01, 1

Thanks guys for the help. The save editor was just what I was hoping for, now I can retain reputation with those of whom I build it(provided it makes sense with the main story…).
