Why its impossible to pass Waypoints if FL is minimized ?

Hi anyone know why its impossible to pass waypoints if Freelancer is minimized?
I trade many times with minimized FL I set my waypoints klick on it and then on dock. Then i minimize my FL window and when i now maximize it again the active waypoint is the one behind me.
Anyone know how to fix that bug ?
