Indeed. FLMM has a bad tendency to leave out some DLLs (I always end up with the MU ones when I deactivate, for example), and I’m not sure people would like to have modded DLLs permanently into their games until they reinstall.
But yeah, most of the time the only things that will actually change for a mod are:
-EXE/DLL hacks
-Version numbersAll the rest shouldn’t be affected by the 1.1 patch.

It also adds ‘CheatMessage.txt’, if you don’t have that the server will crash when it detects a cheater. I just found that out the hard way many times.
